The exception just means the JVM's maximum heap size is too small.
That can be changed easily in the "LogFile Convertor" window's hidden
JVM panel (you need to hit the up arrow in the "up and down" arrow
near the bottom of the screen) by setting "-Xmx64m" to "-Xmx512m" (or
something bigger but appropriate for your machine).  The hidden panel
is like Fig 3.3 in this link

The message means that there is state(or arrow) whose duration is zero,
i.e. start and end times are identical.  This could be the MPI_Wtime isn't
accurate enough for the fast message rate.  But the warning message
is harmless and shouldn't stop the conversion.

What do you mean by infinite loop ?  Is there any error message ?
If you still get the Java heap space exception with clog2TOslogg2 command
You could increase the JVM heap size through command like

env JVMFLAGS=-Xmx512m <mvapich2-install-dir>/bin/clog2TOslog2 inputlog.clog2
