For Halcyon plans with MV-CBCT imaging, you have to account for the imaging dose in eclipse, as part of the overall plan. Depending on the body site, either 5MU or 10MU will be used for every fraction. This way you have the imaging dose per fraction and cumulative imaging dose. Set the dose to zero for the plan beams leaving only the CBCT dose.
You should be able to perform a rigid registration between the daily MV-CBCT and the planning CT and move the dose from the planning CT to the MV-CBCT so you can see the dose to the OAR from imaging.
If you have MIM software a deformable registration will be possible and you can map the dose grid on the MV-CBCT image.

Dear Dimitris,
Thank you for your guidance. Your suggestion makes a lot of sense, and I would like to implement it in my study. I would appreciate it if you could provide more detailed instructions on setting up the plan in Eclipse. Specifically, in our TPS, we have two MV-CBCT imaging modes:
* High quality (10 MU)
* Low dose (5 MU)
BESIDE THAT I am planning to collect CBCT images from multiple treatment days and analyze the cumulative imaging dose received by different organs. My goal is to extract MV-CBCT imaging data and find a tool or method to process these images for organ-specific dose calculation over the treatment course.
Do you have any recommendations on other approaches?
Best regards,
Duong

Why don't you create a plan in eclipse for the same MU of the MV-CBCT of interest and set the dose to zero of the treatment beams so only the dose of the MV-CBCT is left?
